It is possible to control M-Duino PLC 38AR+ directly by USB instead of Ethernet? I mean, not only programming it but also using it.

If you want to interact with the M-Duino while it is running the application you can communicate with Arduino using a “command line”. This means that you will send him commands via USB and the PLC will answer you while it is running the application. I let you a post which can help you to understand this better.
The main idea is to use the Serial.read(), this function will read the message from serial (USB), we could say for example DI_I0_0 (Digital input I0_0). Once you send this using the serial, the function Serial.read() will catch it and in your sketch you need to put a condition that if what you have received from the serial is this DI_I0_0, he will do a digitalRead(I0_0) and a Serial.write() of what he has read. Using this concept you can interact stablishing the commands you want.
